Please help me in parsing / solving this cryptic clue -
"European city's German scientist (6)"

It parses 5,1. The city is in Italy followed by (one of the two available) single letter abbreviations for German.
The scientist was English.

Why "pepper"?

So curing is the anagram indicator, and Scandinavian green pepper is the definition. The first two words are self-explanatory. Pepper as in irritant, cf Socrates’ gadfly in Plato’s Apology
