Smartie, 32a 'upper storey' is a slang reference to 'brain'. That should give you the answer .

I have somehow got a full grid and blacked out my 40 cells - woohoo!

Can i ask for a tiny hint regarding the minimum word length in the grids resulting from step 3 ('draw lines')?

Minimum word length in the four sections created by the drawn lines: 2

Actually since every single letter is a headword in Chambers, maybe the minimum is 1! But that would not be helpful.

There are some 2-letter entries in the four subgrids which come from 3-letter entries in the final big grid.

Staggered to have a grid and four sections that make sense. Now for the words - are they all the same length and in the same place in each section? Do the changes mess with other words?

Hmmmm. When we say 'in the same' place, is that exactly the same as one looks at them, or is there 90 degree rotation involved or maybe even a directional element (or both/either) - that seems a relevant idea and I do have those sort of in common in my sections. Are the words thematically linked to the phrase also? I assume the letters to be changed I each section differ from each other?
