I have solved the puzzle.
But do not know how to use the phrase to resolve the conflicts.

Can anyone drop a hint or two?

Swap ??? for --- and vice versa - you'll have answers with ??? and answers with ---.

I tried that and not always I have a word.

For example, The first cell of 28A is a clash.
If I pick one, then 28a becomes non-word.
If I pick the other, 26d becomes a non word.
Same for 7d and 15a.

And some others too.

I'll take another look.

Only thing I see is that in some cases, change L to another letter even if it is not a conflict.
15 A then becomes a word.
38a also becomes a word.

Sunray, look at the answer to 26 D - there are three letters ( a word), that could be replaced with another three letters (another word), as in the highlighted phrase. The same thing happens in various other answers - 36 D for example.

When you assume only one letter has to be changed...

I should have seen it from a mile away.
